The Secretariat is based in Swakopmund, Namibia and is headed by the Executive Secretary who is assisted by the Data Manager and Administrative Officer. The primary aim of the Secretariat is to coordinate the activities of the Organisation.

These include among others, administration of SEAFO's appropriations and budget, arrangements of annual and other meetings of the Commission and its subsidiary bodies, addresses communication with stakeholders, document proceedings of all meetings, oversees preparation, publication and distribution of reports and to promote the Organisation.
